The third season finale brings together two timelines separated by centuries and reveals the identity of The Algorithm, the seemingly omniscient force that has been directing events inside Silo 18. The character known as Troy, a trusted specialist at Silo 1's command centre, is Daniel Keene, a congressman who originally rejected the silo project but was subjected to cryogenic sleep and memory manipulation to become its enforcer.

In the Before Times sequences, Daniel emerges from cryogenic sleep as Troy and watches alongside drone commander Susan — his sister Charlotte — as more than 2,000 residents of Silo 17 emerge during a rebellion. Troy authorises drones to target the uprising, and when Susan refuses because women and children are present, he orders her removed from the operation and authorises the mass extermination of Silo 17's residents, watching the killings with minimal reaction.

Fragments of Daniel's original identity persist within Troy, who begins experiencing flashes of a woman he cannot identify and questioning Dr. Victor Crnkovich, the memory-suppression expert involved in the project. Victor urges him to stop searching for answers, telling him that the project's purpose is to free humanity from the past.

In Silo 18, Juliette Nichols pursues a plan to disable The Safeguard, the mechanism capable of pumping deadly gas into the silo. Camille Sims, who has been acting as The Algorithm's representative inside Silo 18, discovers that the system intends to activate The Safeguard and kill everyone rather than simply restore control. She turns against the system and secretly orders her raiders to help cap the poison pipe, preventing the immediate threat.

Troy offers Juliette a compromise: if Silo 18 makes no attempt to contact another silo, The Safeguard will not be activated. Juliette accepts but is already planning a far more ambitious operation — using the tunnel system connecting the silos to reach Silo 1 and disable the command centre controlling their world.

Before the season ends, Victor leaves behind a message revealing the identity of the woman who has been haunting Troy's fragmented memories: Helen Drew, Daniel's wife and the mother of his child. The revelation suggests that despite centuries of separation and deliberate memory erasure, some part of Daniel's former life has survived inside the man now responsible for enforcing the silo project's most brutal rules.
